Abstract

Rice loses yield quickly when water runs short, and the genes that respond to drought are often studied by quantitative real-time PCR (qPCR) in genotypes chosen because they behave differently in the field. This narrative review asks what such an expression analysis can and cannot tell a reader, and what separates a convincing comparison of contrasting rice genotypes from a fragile one. It draws on published work on the signalling and regulatory networks that respond to water deficit, on transcript profiling in tolerant and sensitive rice, and on the methodology of qPCR, and it reports no new expression data. Regulators of the DREB, bZIP and NAC families, protective proteins and osmolyte pathways recur across the literature, but the direction and size of a change depend on tissue, developmental stage, severity and speed of stress, and the genotype pair. The review argues that normalisation to a reference gene that was never tested under the stress in question is the commonest and least visible source of error, followed by uneven RNA quality, unexamined amplification efficiency and treatment of technical wells as independent samples. Differential expression between genotypes is also an association, not proof that a gene causes tolerance. The review closes with a short checklist of design, reporting and interpretation points for studies of this type.
